To me, having starfleet headquarters be based in space in Starbase 1 makes more sense then having it based in San Fransico. San Fran can be a home for high ranking admirals, in one book by William Shatner, the C&C of Starfleet had a house in San Fran's Presidio Square but for an organization as starfleet, it's better to have headquarters in a city space rather than a city with limited space. Great Work!
